Before Refinishing Deck on my Parker 1800 - Deck Screws

I just had my Parker 1800 console moved and boat re-powered.
I did print out some excellent instructions from this site on refinishing the non skid deck.
I have complete instructions when ready.

When the console was moved and pilot seat removed that left quite a few deck screws.
Right now they are OK and sealed but.......before I refinish the deck with new non-skid
how should I handle the deck screws?

Should I:

1) counter sink then fill and refinish on top of the screws? (dealer recommended this)

2) Pull all screws out, wet out and refill with epoxy then refinish?

Don't apply filler over the screws. The mix will eventually pop off the top of the screw, especially in an area that you stand on often. Counter-sink the holes to give them better surface area and fill with thickened epoxy. then apply your finish.
